Which configuration of a device is used for the certification test if the DUT is capable of many different modules/submodules? Is it always the default configuration?

The configuration is chosen by the test lab in case of virtual submodules. In case of hardware modules, it is decided together with the device vendor to get the best combination with input and output modules.
